New Sun blew up when he wasn't able to handle Gambit's additional kinetic energy forced into him.
If Flash manages to duplicate the magnitude of New Sun's kinetic energy -- which he most likely can, due to his own speed and the Speed Force -- and add it onto New Sun, he can theoretically overload New Sun and destroy him.
Though note, New Sun's mutant power was paramount control over kinetic energy. New Sun was basically an alternate reality Gambit with full potential unlocked.
Whether New Sun can actually override Flash's addition and stealing of kinetic energy/speed is debatable.
